When you wish to leave Japan for a short period of time, you are expected to notify your department office. Also, it is extremely important for you to get a re-entry permit from the Regional Immigration Bureau before leaving Japan. If you go out of Japan without getting this permit, you will be required to obtain a new visa. You should also know that if you return after the expiration of the re-entry permit you will have to complete all the procedures for re-entry again. Therefore, you are strongly advised to return to Japan before the permit expires.
When you leave Japan for a short period of time, you should carry your Alien Registration Card when departing or leaving Japan.
Also, you are advised to keep in touch with your academic adviser or department office even while out of Japan, and to inform them of your return as soon as you have returned to Japan.

*You should pay the fee by revenue stamp, which should be affixed to the Form for Payment Notice.
